Looks like Bryce is having problems with the rivers but not with the lakes.
Not sure, what the reason is. But sure the river tool and mostly the export of the water terrain still need some improvement.
Also the bump on the terrain here is much to strong and overwriting the terrain structure. Mostly it is better to work with a high resolution terrain (4096) and very small bump.
Also GeoControl 2 should create a special shader for a fade out effect of the water, so that deeper parts of the water gets a more blue colour.

Bryce terrains allways need to be squashed vertically when importing Geocontrol maps.
For this image, I exported a PGM and assigned a water material in Bryce.
I then used the river tool on the terrain in Geocontrol an exported that new map to Bryce assigning a "land" material. I had both terrains in the same place but the land terrain is 0.01 Bryce units higher than the water one. The lake is an intersecting plane.

That explains it.
You should first do the rive tool and create the dry terrain. That is to be shaded in Bryce as land, so export as pgm. Then set the dropdown list in GCs river tool to "water rised" , create and export the terrain and give it a water shader in Bryce and combine them. Then you get a natural water, which is never running up the hill.
